When you disconnect power to the system it freaks out, and holding down the remote button "resets" it or does something like that.
There's a lot of cars that are like that. I worked at a jeep dealership and we were constantly having flashing parking lights and such. Doesn't say much for the factory alarm because you could start the things right up.

One wrinkle to this approach is exactly what happened to you. Loss of power for a period of time will put the module into "alarm" mode when hooking power back up. The only manifestation is the blinking lights.
I've seen it come up several times on this board over the past couple of years. SmashPDX was the guy who knew all about this stuff at the time.
