Berry's Chem-Dip Carburetor and parts cleaner did nothing. It only works on carbon type deposits.

I am looking for suggestions on cleaning mineral deposits from the engine cooing passages. The EA82 I'm working on was run with bad water or something and has thick yellow deposits everywhere. CLR works but it etches the alluminum and might cause head gasket leaks. I don't want to deck the heads and block. I have had good luck with distiled vinegar in an ultrasonic cleaner but that's no good for big parts like heads and case halfs. I'm going to try boiling a head in a big stock pot. Any other ideas? What has worked for you? It shouldn't be this hard.
