I have a 99 forester (MT) that I got for a song. Will the 2.5 from a 2004 auto trans legacy drop in without issues. Is the '04 throttle by wire? Will I have too change anything other than the flywheel and starter?

Keep the 99 manifold and put it on the new motor. I believe the 04's still had the cable TB....TBW wasn't until 05, unless the Forester got it before the Impreza.
