why not just pull the 3.9 ring and pinion and put that in the LSD case?

Well, because when the ring and pinion gear are installed, there is a lot of shimming require to get just the right meshing of the two gears. It is easier to grind away a small portion of the open diff case then it is to repeat the shimming since each case is slightly different.
