I was wondering what needs to be done for swapping my 78 EA 71 Brat over to the EA 81 engine if I can find one on the cheap. I know I'll need the EA transmission too, but do all the alignment bolts for the two mount up on the fame how much fab work would I need to do?

It will bolt in - the biggest concern is the steering shaft which I beleive interfere's with the bell-housing slightly. You may have to grind the bell housing or modifiy the shaft to work.
