First off wondering if there is much in the way of aftermarket air filters for these cars to help it breathe easier?

Has anyone used cherry bomb mufflers on them? How well do they work/sound?

Will seafoam or anything help cleanup the carb and up the mileage better?

And last...2inch lift kits. Does it mess up the front end alignment much? My car is used to drive about 70-100 miles a day but I want to lift this beast. Not if it will tear up tires though. Thanks for the help.

With regard to intake and exhaust, you will not see any realistic gains while running the stock hitachi carb.

You need a weber carb.  And even then, the stock filter is not a restriction.  I even took the time to retrofit the stock aircleaner and filter assembly to the weber, because I wanted the better filtering and heat riser from the exhaust.

Ive got a weber, slightly higher than stock compression, and a 2.25 catback with a cheap muffler.  The power is very nice when compared to stock.

Seafoam will help if it needs it.

Im rolling on a 2.5" lift.   When built correctly, alignment can be dead on.  I adjusted mine to be BETTER than stock.  Stock had considerable positive camber.  Ive got it dialed in to zero.

I have a cherry bomb on my brat. It sets of alarms at around 4500rpm. VERY LOUD. Pretty deep sound relative to fart cans.

+1 on Idasho's advice. Factory air cleaner poses to restrictions. Weber should be your first goal.

As Idasho mentioned, you can achieve whatever alignment you want with a lift.

If you drop the whole driveline and put an offset in your strut spacers, stock suspension geometry is no problem. There are plenty of threads discussing the whole concept.
