Is it #3 or #5, and what size are the journals?

In a '99, it's rear thrust.  All of them are after mid-1998. They could be either 48 or 52mm, depending on date of manufacture.

There was never a 48mm rod journal ej22. That was only a thing on the 96-98 ej25d.

Have the main bearings remained the same size throughout or is there something to note with that as well?

Mains are the same other than the thrust location.
