Okay I'm starting this engine swap. I'm working on a 03 Outback 2.5 single overhead cam. The engine threw a rod i talk to a few people here on the message boards and they told me I can use any 2.5 dual overhead cam or single overhead cam.

So I picked up a 2.5 dual overhead cam engine I am going to pull the heads and intake off the engine that I'm taking out of the car and I'm going to put them on the new block I just got. but as I am pulling out the engine right now I discovered there's more bell housing bolts then just 4 is that going to matter when putting the new block back in the car¿¿??

No the four bolts is all it needs and they line up just fine

Yes I actually figured that out when I got the engine out I took my extra adapter plate for the ej to ea and it fit perfectly kind of freaked out for a second before I pulled the engine thinking oh no I got an engine that won't work but thank you anyway

exactly - all EJ bellhousings bolt up to each other just fine no matter the bellhousing/year/model/etc.  EJ, EG, EZ all bolt right up to one another.

keep in mind, you need the ej25D head gaskets since the pistons come up proud of the deck on them, and not on the ej251\253. You will loose a tidbit of compression too
