'93 Legacy 5MT into XT6?

Will the 5mt from a 93 Legacy wagon (EJ22) fit with the driveshaft from an EA82 wagon in an XT6? It looks like the wheelbases are the same, so I think it'll work but just making sure.

No.

The AWD tailhousing is longer than the 4WD one. The splines are the same, but IIRC I had to have about 4" removed from mine.

Also the bellhousing is different, so unless you're doing an engine swap, too, you'll need to swap all the internals into the XT6 case.

I am planning to also do an engine swap. I'm guessing swapping the tailhousing from the XT6's 4EAT to the Legacy's 5MT wouldn't work?

Nope. If you had an XT6 FT4WD transmission, you could gut them both and make a FT4WD EJ transmission. But it's a big job, for worse gearing and differential.

Any driveline shop can modify the driveshaft, though. Extra couple days in the process, but drop the engine and transmission in as soon as you can, measure the driveshaft, and it'll be done before you can get the wiring done.

4EAT shaft is likely a bit too short, and 4WD MT shaft is too long (you are correct that EA82 and XT6 use the same length shaft). Easier to cut down one that's too long, than lengthen one that's too short (it's metric tube, to they'll have to machine the factory flanges to fit standard tubing).

The auto and manual transmissions are entirely different, definitely not swapping any parts between those. 

Much simple to swap an entire legacy engine/transmission together.  

Rear differential needs to match the legacy transmission final drive ratio. 

If the XT6 was an automatic then the rear diff is a 3.7 final drive ratio. If it was a manual it's 3.9. 

Legacy I'm unsure - it changes over the years/models/engines.  But based on what you're saying the legacy you're referencing will be a 3.9.  In which case you'd need a manual trans rear XT6 diff or swap in a legacy diff.
