i am in the process of swapping my legacy into my frankenstien brat, but the legacy is AT so i aqcuired a transmission and all that jazz from another legacy. so i would like to convince my AT ecu that its happy about the MT attached to it.

On the EA series ECUs there is a wire coming out of the ECU that is either grounded, or left floating to indicate Auto or Manual. I'd imagine there would be something similar on the EJ ECUs as well. Time to study an EJ wiring diagram and see if you see something like that.

the ECUs are identical. there's a couple wires that need to be swapped around to tell it that it's connected to a 5MT. no big deal. I've put almost 40k miles on my EJ22 Loyale since the swap, donor was a FWD 4EAT, now attached to a FT4WD 5MT.

There is an AT/MT identifier pin on the first gen legacies. Depending on the ECU, you either ground this pin or leave it empty to let the ECU know what type of transmission it's connected to.

What year and model Legacy are you using for your donor swap?
