My engine sounds like it has thrown a rod. I'm searching for a possible replacement engine. Will the 99 EJ25 engine work in the 2000 with A/T ? Any Mods? Any suggestions?

I think it will. Probably will have to swap intake manifolds since the 99 is MAF based and the 2000 is MAP.

Don't know what the 99 is out of. But if it's a DOHC going into a SOHC engine bay I don't think it will work.
First check is whether they both have 2 or 3 plugs at the bellhousing where the engine meets the trans.

anything can be made to work, Subaru engines are put in airplanes, Volkswagens, Porsche's....
there are two varieties of EJ25's in 99, so that will make a difference in how hard it is.
