I have never owned a Subaru  before and bought one for my Grand daughter to use.  2003 Subaru Forester X w/ 82,000 miles recently started making a winding noise in the transmission.  Checked all fluid levels, checked cv joints, checked transmission mount and leakage.  All Good.  Took to a repair shop, they think noise is in transmission but have no idea what it is.  they suggest run it until it breaks.  any ideas of what problem may be and potential fix?

Auto or manual? I'd go with bearings, possible the Center diff. Had one in the hope about a month ago that wined my a baby. When we got it out we could have used it for a rattle. I Hiley suggest going to a Subaru specific mechanic.

It's an automatic, I am going to make a new post to seek a mechanic familiar with Subaru's.

Should have mentioned this with initial post.  The noise is only present when the vehicle is under load and only in second or higher gear.  It is an automatic.

I would replace the Front ring and pinion, and the support bearing for the pinion shaft.

 

The Trans does not need rebuilt.

 

The differential itself is probably fine just the Ring and Pinion worn from pinion walking fore/aft.

 

$2200 seems low to COMPLETELY rebuild a trans, and makes me wonder if they aren't planning on just replacing the R+P and bearing and saying it's "rebuilt"

 

If they are actually doing a complete "rebuild" for $2200 they would be using discount aftermarket parts.

 

I would say leave the trans itself alone, order new ring and pinion and bearing from subaru and have it installed by a subaru specialist.
