You say it won't start but you don't tell us anything about what is happening when you try to start.
--does it crank ?
--do you have spark ?
--did you check all the fuses ?
--did you check anything else ?

it’s all weird looking there and extra plug
Maybe you have the wrong coil...

You have to call the dealership and ask them to look in the "old database".

It has started on occasion but not easily and runs rough for a bit before smoothing out. When it does run there is no telling how long it will run for or if it will start again when its shut off

These statements lead me to think your fuel pump is going out. Intermittent starting, rough running, runs with starter fluid are all signs of a failing fuel pump or a clogged fuel system.

This sounds like a clogged exhaust system. You've got more than one problem going on which makes it hard to diagnose. I would check the exhaust system from front to back to make sure it is clear before doing anything else.

I would expect to see a blown fuse before something melts. Are there fuses that are bypassed ?

Someone may have a spare. Also check with any local boneyards. Some people have reported using a fuel pump from an old F150 pickup. You'll need to search this website for more info. Good luck

Just try rapping on the pump with something like a screwdriver handle a few times. See if it will jar it free. May take more than one attempt.

Here's a couple of articles that may help

That's a lot of noises. Some could be internal and some could be external, hard to say with so many.
INTERNAL
Check the timing belts again to make sure they are installed correctly.
Check the spark plug wires to make sure the firing order is correct.
Possible Damage
You may have broken piston rod
EXTERNAL
Check the motor mount bolts.
Check the exhaust bolts.

Running good, but still lacking power in 4th and 5th going up moderate hills.
Most of these old cars have power problems. You may benefit from doing a compression and vacuum test on that engine.

Here's the thing though as soon as the car gets to operating temp, BAM smooth. Idle returns to normal and it's stays on no problem.
I don't think a grounding problem would go away when the car warms up. With so many codes it seems impossible to know what's happening. I would clear all codes and start over.
if you keep getting all codes I would suspect the ECU/ECU connections. Otherwise see which codes persist and go from there.

I took out the coil, cleaned up all the grounds, checked the resistance (although I'm a fool with electricity) and it seemed alright. Put it back, no change.
As Dave said, make sure you have power going into the coil then check for power coming out of the coil.

It might be starving for fuel or have a clogged fuel filter or a failing fuel pump. Check the fuel pressure to see if it meets spec.

Also need to check the air filter, it probably sucked up a lot of oil spray too.
-
I had the oil changed on my car one time and when I got home I had oil all over the under side of my hood. Turned out the oil filter was not correctly tightened and was making a mess.
Check the easy things first.

As an alternative, if OEM are not available, you might want to see if Altrom seals are available from NAPA . They are OEM quality .

No spark at plugs or distributor
Just keep working backwards until you find power....

no spark no fuel condition
Take one variable at a time.
Start with the spark. Do you have lights, horn, and power to other electrical items ? From the plugs work backwards and see where power stops.
Check the fusible links.

Revs fine in neutral, goes good in reverse but in any forward gears it won't go.
Sounds like a transmission problem.

You likely have some air in the lines or in the master cylinder.
-Check all brakes for mechanical wear or damaged parts.
-Check all lines for any leaks
-try bleeding the lines
-try bleeding the master cylinder.
If these don't fix the problem you may have a worn master cylinder to replace.

I have a flapping noise that mostly sounds like it's coming from the front right wheel well or at least from the front passenger side somewhere.
Noises can be tricky and sound like they're coming from one area and actually be from a different place.
Flapping noise is often a belt or other rubber item. I would check all belts to make sure they are not failing. Also check boots on axles for any tears or grease splatters from the boots which indicates a break.

What is voltage at the battery ?
Have you checked the fusible links for corrosion ?
