The soft brakes could be due to air in the brake lines and could need a bleeding. There is a fix in the USRM about a sloppy shifter, I need to do the fix myself and have yet to try it. One of the problems when I did my clutch cable was that the clutch pedal was boogered out. Mine was a large oval; check on the pedal assembly to see how your pedal looks. Oh and buy an OEM Subaru cable. Mine was like $15.

The oil on the AEM filter for my tacoma got on the MAF wires and caused it to throw a CEL. A can of CRC fixed that though.
